El programa puede ser instalado como Servicio o como Aplicaión.Si lo instalas como aplicación podras hacer todo lo que puedes hacer "a mano" desde el Explorer.

Installing the program as a service should be the best way to run the program though.

It depends. Is Options/Engine/Calculate progress exactly selected? Is the source a FTP/sFTP one?

That's to be expected. You don't need 2 tasks for that. The program is smart enough to create a full backup first before the incremental take over.
