The paths are stored in the history file (The history tab). You can perhaps delete the whole history and rebuild the backup from scratch to eliminate the old paths.

Yes, its handled by the cbEngine but I'm using an external zip library(ZipForge)

For one of your tasks you need to unselect the Clear archive attribute in the Advanced tab.

It should create separated zip files.. Like

Should be some bug in the zip engine I suppose.

I would set a daily incremental backup with "Use fixed day" on Saturday and Full copies to keep = 2.

If both tasks are differential (not incremental) (which is not a good thing if there is no full backup as reference) then both tasks should be detecting the changes.
