If you have the choice, use ALWAYS SFTP.

SFTP is the superior protocol.

FTP is a very old protocol (even with security additions like FTPS). It's harder to configure with a firewall due to its very nature of using two channels, there are a lot of implementations (many of them non-standard, etc).
